sounds like the subframe bushings are in the wrong place, try swapping them and 
putting the taller in the front.  It will mash into place more as you assemble 
it also...

Sheen,
You may be right there.  Sounds like it could be a bent subframe.  How does the 
front sheet metal fit?   You might try a shim (i.e. large flat washer) on top 
of the rear subframe mounts, it should pivot the front of the subframe up a 
little.  Not too many options to correct the problem you're having, although I 
might not worry too much about it if you can it close.  The rag is designed to 
flex some to accomodate a "little" misalignmet.
