shouldn't Croatian citizens be eligible by virtue of being tax payers to
the Croatian budget, which in turn contributes to the European Union
budget, which in turn contributes to the ESA budget? In other words,
both you and Croatia are indirectly contributing to ESA.

Indeed, ESA is partially funded by the EU. I'm not sure how the budget is divided within the EU, does everything go into/from a same pool, or is it on a per country basis. Nevertheless, the Student Participant Agreement further states in 1.3.(b) "the institution you are enrolled in is based in in one of the ESA funding states that are allowed to participate to the ESA basic Technology Research Programme".

By what I could dig up, only ESA Member States contribute to TRP.
