Have you been using the carve tool? I've heard it sometimes confuses the .bsp compiler. I don't really know a lot about it though. If you put your mouse over an area on the map (in hammer) I think it shows coordinates, just try and find where those numbers are. Theres probably a way you can input coordinates, but I don't know it (sorry).
