I tested your project with my Hugin 2016.2.0. Just regenerating the output file gave the same result. I then reset the photometric parameters and re-optimized photometric parameters and got a similar glitch, but in the upper-right corner ! What I don't understand is that just by looking at the pictures, I don't see any big lighting difference, definitely nothing which should cause these results.
