Henry, Speaking from a programmer's perspective, I find your comparison premature. It's the equivalent of saying that the HTML 5 canvas tag will replace Flash - true, it's possible this could happen one day. However, given that (i) HTML 5 is not yet standardised or fully supported across browsers, (ii) Jmol will undoubtedly continue development and improve its feature set (iii) Use of HTML 5 will not preclude use of Java or Flash anytime soon (or perhaps ever), the question seems moot.
Additionally, we have no way of knowing whether the JVM would run faster or slower than dynamic HTML 5 elements in any particular browser, so there's no guarantee that performance would improve.
