I just checked my ERC matrix, and I have unconnected I/O pin marked as okay (green). I recall this being pretty common, since I/O pins inherently aren't guaranteed to drive anything (but most often do), and input pins by definition can't drive anything, so Protel would naturally assume in this case that there's no driving source for that net. Indeed, the only types I've got marked to flag a warning for "unconnected" are input pins, input ports, and input sheet entries. I think this may well take care of most of your other errors.
