I have found that selecting everything you can see... then copying to a clean new file usually gets rid of these type of things... If that doesn't work... saving it as an ASCII version and then opening the new ASCII version which converts it back into the binary version seems to remove illegal elements in the design. Somehow the translator weeds out elements with negative coordinates.

Select Outside only gets those things that are completely outside. You might have i.e. a component with a refdes gone walkabout. Try instead, Select All, followed by Deselect Inside and see if the result is different.
