Just checked the code in more detail and I found because of rebuffering and possibly limited testing, I put in a special "safety" factor to start Flac stream 50 segments older - 50*3.84 secs = 192 secs which is just over 3 minutes.
When comparing segment numbers of Firefox and Plugin - I must have convinced myself they were closers than reaility. However, if I reduce this "guard" to zero - I get occasional rebuffering when segments take longer than 5 secs to arrive.
