From what I have heard, I would think that enabling RFCXML to include either latex or MathML at the authors choice, and if needed generating the MathML into the HTML would be a practical solution. (What Markdown will choose to support is up to the Markdown folks.)
We need to make up our minds. Allowing two ways to say the same thing is never a good design. Since the rest of RFCXML is XML, and SVG is XML, it makes a lot more sense to me to add more XML rather than a non-XML wart.
In retrospect, when we invented RFCXML we grossly underestimated the tooling we need to allow people to write RFCXML documents. If you want to let people write in LaTeX, that's fine, put some tools on the agenda to make it easier to do that, but don't bake it into our archival format.
