[Jmol-users] Console Question

Bob,

On an iPad, the JSmol console can be displayed and used. It cannot, however be 
closed. Actually, none of the console buttons work, but ENTER on the iPad 
keyboard renders it usable.

I assume I can hide the console using the document container ID. How do I 
address this container in order to hide it (or for that matter empty the 
console fields)?

[Jmol-users] Console Question

Bob,

Is there any way I can use css to fix the CSS position of the Jmol console on 
my page at specific coordinates. I know how to do this, but I don’t know how to 
do it with the console.

I’ve tried using a  object containing the 
console per the docs. But evidently a movable absolute object inside a position 
fixed object does not work.

Can I address the console object directly (javascript or Jquery) to place its 
pop-up position where I want it?

Thanks for the work on spartan file charge by the way. The NATCHARGE is 
probably irrelevant, but my feeling is that students working with spartan 
should learn what spartan is producing. I know from correspondence with young 
model kit users that there is a sense that partial charge is some kind of 
atomic constant!

The console comes up, but it is touch unresponsive. At first I thought it was 
my page, but the problem exists on:

This is, of course, for the iPad.

I should have thought of checking the link for the code. I have it now, and I 
can use it to close the console with a link - better still in response to a 
console field enter.

I have no idea why ordinary links and buttons are not responding to touch. The 
console, however, is functional via the keyboard.

In my experience, when a link is not responding it is because there is a
 element in front of it that is taking the click. I guess
this is important HTML5 functionality because it allows spoofing of pages.

OK, now I'm really confused. Different iPads? I'm using iPad 3 - Version 6.1.2. 
So there's no confusion, this is an iPad issue - not a general issue.

The only difference I see between:

http://chemagic.com/JSmolVMK.htm  (console entered in the text field)

AND

http://chemapps.stolaf.edu/jmol/jsmol/test2.htm?USE=HTML5

on my iPad is that on the latter, the close link responds to a touch (flashes). 
This touch, however, has no response. The buttons are dead to touch on both.

On the iPad2 at least, go to Settings-Safari-Advanced and turn on the 'Debug 
console'. You should then see a debug console bar near the top of the browser. 
Not sure if this is available on the iPad3?

Bob,

I can't get to the search box on your page because of the immovable console. On 
my page with my iPad calling the alert after displaying the console results in:

function (a) {a ? this.container.show();this.container.hide();this.dragBind(a);}

This was in response to:

alert(Jmol.Console.buttons['jmolApplet0_console'].setVisible)

I follow the conditional above - not sure about this dragBind(a).

JSmol models can be touch dragged on an iPad. I'm not sure about CSS 
containers, however.

My ultimate objective here was that a loaded pdb file is easiest to grab by 
placing it in the console. That part works on the iPad, but the subsequent iPad 
is not responsive. You can, however, copy the pdb.

In that case, use

write PNGJ ?.png

or

write ?.zip

The resultant ZIP file will contain the original data file along with the
script.

Do we have a way of just transferring the raw data file to disk? I guess we
have load  AS ... but we could also add a WRITE option that saves the
re-opens and saves the last-loaded file, I suppose.

I was working on this in response to this request from a biochemist colleague:

"It helps a lot with pdb files if you can read what they contain. It allows you 
to know what kind of model you are looking at (NMR, crystallographic, 
theoretical [rare, from some kind of modeling], to read warnings about 
interpretation of the model (some residues disordered and not included), and to 
see easily if there are HETATM groups, ions, or oddities (nonstandard residues) 
in the model. Some of these things are hard to discern from the default model 
that any such program presents."

So display while using the model kit is the objective. From his comments, the 
header may suffice. Either way, I'm now thinking about getting it with a 
message callback and putting it in what I'm now calling your Scratchpad - i.e. 
setInfo showInfo.

No I haven't, but that's a lot easier to work with in the "sketchpad" than the 
whole pdb file.

I'm guessing that this will suffice.  If so, I'll use message call back to get 
it and put it in the "sketchpad."

Thanks Bob, for some reason I keep forgetting about Jmol.evaluate. Even though 
I use it all the time.

I am having a problem, however. The following works:

var jsvar = Jmol.evaluate(jmolApplet0, "2+2");Jmol.setInfo(jmolApplet0, jsvar, 
true)

The following prints ERROR in the "scratchpad" (info ?) screen:

var jsvar = Jmol.evaluate(jmolApplet0, "show SMILES");Jmol.setInfo(jmolApplet0, 
jsvar, true)

I'm using "show SMILES" above, but the ERROR appears to be an issue with any 
show 

Also, it appears there may be a settable title at the top of the scratchpad 
with a [Jmol._Canvas2D (JSmol) "jmolApplet0"] default. Is that correct?

Actually, it gives me access to all the "show " in the "scratchpad", or 
whatever you want to call it - info pad?

Is there any way to control that "title." It retains the contents of the 
previous call - i.e. number of matches.

JSmol creates the  automatically, at least on 
first invocation,

This phrase is not clear to me. If it's absolute positioning, it is relative to 
either the page or any parent which is positioned.
JSmol's console div is outside the body tags, so it has no parent ... I guess 
the html tag will be the reference.

So let's say you add this in your page

#JmolApplet0_console {
left:800px !important;
top:8px !important;
}

What happens?
