The second issue (BadWindow) is a X-server related problem, and again out of
scope of the Linux UVC driver.
To summarise the situation, the patch you tried probably helped, but you

think those drivers are buggy. If I'm not mistaken, video-buf handles
read() calls with buffer sizes smaller than the frame size. What made you
assume that read() calls has to read a complete frame ?

Unfortunately, yes. The iSight doesn't stream video in the well-supported YUYV
and MJPEG formats, but in the UYVY format. You will have to modify uvccapture
(and possibly other applications) to support that format.

you need to solve the problem?
The kernel log after resume. Did you suspend to ram or to disk ? Can you try
both ?

and that's out of scope for the Linux driver. Experimenting with a software
AF algorithm in userspace would be a nice project if one of you has some
image processing background :-)

How do you mean ? The latest Linux UVC driver supports controlling the focus
manually.
2) This explains why the camera makes almost no noise during focus change
and why it returns to infinite focus after losing power.
