it creates mydoc.txt, but no matter how I change the margins in the LyX file,

Thanks to all who answered. The problem was that I have a cron job
that continuously update my packages including LyX in the
background. Once I hit reconfigure, everything was okay.

Problem: When using pdflatex, the output is not A4 but Letter sized (it
seems).
Have you tried setting the Layout -> Document -> Paper -> Paper Size
option to A4?
