My machine is the desktop Mac Pro, 2 x 2.66 GHz 6-Core Intel Xeon, 10GB memory,
two graphics cards, one for each screen. I am running OS X 10.8.5 (sorry for
the butter finger typing).
The right hand screen is my main screen with the menus. The left screen is used

Have you tried swapping the screens to the opposite graphics card they're on
now?
Try that and see how it goes.
You can also try removing the preference files from your User library
(Hold down Option key and click on Go menu in the Finder then choose Library
from the drop down menu).

I have been out just got back into my office.
Daniel the other plist I would move is:
~/Library/Preferences/com.apple.dock.plist
Also Paul, check in System Preferences Mission Control Automatically
rearrange spaces based on most recent use - Ensure this is UNTICKED!

Also Paul, out of interest which graphics cards are you using? As normally one
card should be able to run the two screens fine (depending on the card). And
this generally holds the settings better.

strange: com.apple.systempreferences.plist and com.apple.spaces.plist both were
read only for my UserID. I only have that
