MZ probably knows best but it sounds like one of the hard drives is failing as 
you suspect.  I've heard a lot of issues with the external drives, so I've 
stayed away and have no experience with that issue specifically, but it usually 
seems to be an issue with the external drive itself.

As for Tivo Desktop, it is a fussy bit of software isn't it ?  The only thing 
I've found that helps issues with TD is to reboot both the computer and Tivo, 
and try again, and be sure you're running the latest version of Tivo Desktop, 
it seems less buggy than earlier versions.
