Each device you sync with iTunes is treated separately even though all the apps are in the same folder in iTunes. So, if you have both an iPhone and an iPad, iTunes keeps track of which are which.

The first question I need help with is how to proceed when the phone being synced has much on it that the computer does not and the computer also has items on it that the phone does not. Specifically, the phone has all the apps and related data and the computer's iTunes has several custom ringtones not on the phone. How does one perform a sync without losing one of the differing data sources? I'm assuming the sync will prompt you to pick which device controls the sync the first time it's done, i.e., which device's data survives and controls the sync.
