Hi Bill,

You don't mention what version of Mail or OS X.
You could try either or both the below:

* Mail has a feature that will show or hide your deleted messages. 
Once deleted, the message turns grey and will come up in your searches and will 
not go to the trash all of the time. 
Go to View/Hide Deleted Messages to get rid of them. 
Go to View/Show Deleted Messages to show the deleted messages. 
If you want them gone forever in both views, go to Mailbox/Erase Deleted 
Messages then select either All Accounts or just the mailbox you want deleted 
permanently.

*If these messages are all in the Inbox mailbox
Click on Inbox in Left column.
In Menu bar - Go to "Mailboxā€¯ >  Rebuild
