I see your problem - can you give an example of some of your filenames and directory layouts? If I understand correctly, for one album you have a bunch of WAV files in a directory, none of which have the track number as part of the filename? I'm not an iTunes expert, but could you get iTunes to rename the file to include the track number as part of the filename? That would get a significant way down the road to fixing the problem.
