That, unfortunately, is a feature of TeXworks. It's not meant as a pdf editor and only shows the pdf output of typesetting.
Though that does give me an idea. You said that TeXworks was able to find and reopen the files after you closed it, even though they weren't showing in Explorer (something I don't understand). Have you tried opening a pdf reader (like Adobe Acrobat) and using the Open... dialog to find the file? If you can get at it that way, then you should be able to save it somewhere else.
