Could you not have growl in the app store and some plugins such as GrowlMail etc. out of the app store much like Boom does? There is no *legal* reason why that won't work plus you have a working example of other software that already does that. Yes you will have to still maintain a pkg installer for the out of store plugins and the process might be a wee bit more complex that you like but my point is that you don't have to dump the already existing code just because Apple won't let you put it on the App Store.
