I previously posted a query about the security warning on OS X, which alerts that you are about to allow access to an UNKNOWN application from an UNKNOWN publisher (as opposed to what it should be, ie a signed Java from a known publisher). A request to “Do not show this again” is also ignored.
Both appear to originate from OS X itself, which is clearly ignoring the signed manifest, and not remembering the "do not show this again" request. This is in turn probably due to Oracle and Apple not communicating clearly with each other?
