I finally believe that we always should output the extension. See also 
http://bugzilla.lyx.org/show_bug.cgi?id=2764.

The original purpose of leaving out the extension (making the file work 
with both pdflatex and latex) is not valid anymore, since we have a 
separate export format for pdflatex that does also take other differences 
into account.

Unless somebody complains I will make the graphics inset unconditionally 
output the extension soon.
