have you tried doing 'clear all nets'?
then using the old fashioned 'make netlist' 'load netlist' instead of the 'update pcb'
this may show the source of the trouble, esp if you inspect the netlist

From the PCB, I generated a footprint library and it has all the footprints
(including the ones that are not visible on the PCB).  I'm thinking about moving
my files to another computer and see if the problem follows, using that to isolate between problems with the Protel application itself and my DDB files.
