Some thoughts:
Check if DMA is enabled on the drive.
Is the drive on the same cable as the hard drive? if so, move it to
another chanel.
The new drive is perhaps more picky than the old one and if chewing up
more time doing error correction than the old one.

What are the makes/models of the drives?
