When you have added and saved your libraries in EESchema and PCBnew
you need to click on PROJECTS - SAVE PROJECT DESCR to save everything
you have changed in your project. Kicad also keeps a local cache of
the parts that you use.
The simple rule is save everything and you should be OK.

annotating (renumbering)new symbols/parts only or all of them at once.
Before creating the netlist did you do an electrical rule check and

Part A has 8 pins (6 pins + 2 power pins) and part B has 6 pins.
Both Parts A and B need to be placed on the schematic, this will give
you U?A and U?B.
