I ended up compiling PHP without using emerge with ./configure
--with-mysql=/usr --with-apxs and it installs fine.
Looks like there is a problem with the gentoo php patch.
Might have to join the gentto mailing list so I can ask about how it all
works.

How do you upgrade from gcc 2.9x to 3.2? Can't that be a perilous path?
