Has anyone used a mysql gui that works securely over the internet
(through ssh?). Currently I use ssh to do command line mysql, but I
thought that a gui on my desktop might work well.

Are you trying to use a download manager?. If so .. it didnt work for me.
Disable it, and it will work.
