There have been several suggestions bandied about, but I haven't seen whether you have tried them (I've been traveling, so I haven't been reading the list as much as I normally would). First, it has been pointed out that a non-50% duty cycle for the encoder "lines" would cause some jitter. This can be eliminated by using counter mode instead of quadrature mode. Second, if you haven't tried position-interpolated, you should. Its output is less susceptible to jitter than the standard position output. Third, I don't think you have posted your hal information - I haven't seen a list of threads and what functions are attached to each, your HAL files, or the output of halcmd show.
