I can't see how this could happen unless you specifically told it to do so.
W98 shouldn't even recognise the ext2 filesystem, it should just be an extra
(unused) partition. I run defraggers etc all the time, I run NT, W98 and RH6.0
from one 6GB IDE disk split into 3*2GB partitions, I also have /home on a 2GB
scsi JAZ. I have never had any problems, though I mostly run Linux I'm often
using 98 for games....are you talking about the built in tool on 98? Are you
using ext2 for the linux FS?
Conversly linux also has no problems with the other two partitions after any 
amount of defragging when mounted "-t vfat" either.
