Ed, I have a similar setup to yours (f-prot and mailscanner), but I don't use the f-prot-autoupdate program. I use a script at /usr/local/f-prot/check-updates.sh to check for new virus definitions.
The checksum program comes with f-prot, so it's probably in a directory the update script can't find. I use the following in my crontab: 01 3,15 * * * root /usr/local/f-prot/check-updates.sh -cron -quiet > /dev/null which seems to work. Maybe don't use the MailScanner script to update f-prot, but the f-prot script instead?
