I've got an iPod too. I encoded everything in FLAC, then used a Perl script (flac2mp3) to copy it all into MP3. The flac2mp3 script automatically creates a mirror directory. Once you have the directories set up in FLAC, you just run the script, come back at a later time (probably several days for 1600 CDs), and everything is good to go for the iPod.
