In my experience over 3 or 4 years, it is perfectly safe to eject/ dismount a firewire drive from the desktop and then shut the drive down. Restart the drive any time you like. No need to power down the system. Just remember to eject/dismount the drive (if the drive is partitioned, ejecting one volume ejects all of them) before turning off power to the drive or removing cables.

I leave the fw drives powered up when shutting down the system for short periods. When the system reboots, the drives mount. You can reboot and then power on the fw drives, but there is no need to do it this way.
