Yes.
Each version of Finale has gotten better at layout, and 2003 almost does it
on its own. OK, not that good but it really has been great in my usage.
Update layout only updates the layout from whatever page you're on to the
end of the piece. If your habit in tightening up the layout is
update-tweak-advance through the pages (rather than tweak-update-advance),
you might well end up with duplicate systems as you describe.
