This mght have nothing to do with the problem but is your USB drive
powered from the USB connection (rather than mains power). If so I'd try
connecting it via a powered hub, just to eliminate one possibility.

The idea is to use the Browse button to locate flac.exe on your system,
rather than copy the path that Apesbrain has on his system.

the scanner.log and sort the errors out.

If you are using WiFi it be that your problem is due to poor signal
strength at the Touch. You could check this by connecting the Touch to
your router with cable to see whether the offending tracks play.

Settings/Plugins, find the Spotify Third Party plugin and click on
