One simple way would be to convert half of your library, verify that the conversion was done correctly, delete the ALACs you converted, and then repeat the process with the second half of your library.
To be on the safe side, you may want to add another drive into the mix (eg, external USB drive) so that you don't have to wipe out your existing library until you're absolutely sure you're happy with the conversion to FLAC. Yes, that would cost money, but if it saves you some time jockeying files and drives then it may be worth it. And the drive will still be useful for something else later.
