I think the best thing forward is to match the VLAN Ids on both the PEs. If the PE does not have STP enabled for that customer then customer BPDUs will be tunneled.
Now if the BPDUs are being tunneled across the PW & the VLAN ID on both the PEs do not match there are bound to be VLAN inconsistencies.
