But we know the message was there because it was delivered and that is
recorded in the log. And the client must have found it or it would not have
issued the DELE 1 command. The client is just not getting/showing the
message. It did not issue a DELE when no mail was in the box, only when
there was.

I've not seen this happen before, so that makes me want to 'start' over. I'd
reinstall the client and apply any updates. If still no success, how about
trying another client (leave messages on server) for a while? If that client
does not exhibit the problem, well, I guess you know what that probably
means.
