Backing up an individual CMS project can be achieved by running a
project export from Server Manager. There is plenty of documentation
on how to do that.

of file system and database backup techniques.

We have a project with over 200,000 published items. Works fine but
performance suffers when doing a full site publish (obviously) and
transferring the published files can take some time.

I think the explanation of your problem is too brief - could you cite
