LameBatch should do the job ... it's a front end onto the lame encoder/decoder and I'm pretty sure it can do this sort of thing. You'll probably need to do it in two passes though, first time through converting all the mp3s into .wav files and then reconverting the .wav files into the correct

Probably not, but you don't say how you originally recorded the material. If it's a copy of a CD, with a compatible CD player with opticial digital out, you can set the player to Sync and it will put the track marks in exactly the right places using the track information in the SPDIF signal.
